I would like to use Simtools with just a joystick to generate
motion data without any game installed
Is this possible and how to setup?

Perhaps you need to explain a little more what you are doing and with what.

Do you have a working 6DOF simulator configured for SimTools, either real, a model or a design in SketchUp hooked up to SimTools?

If you do then the joystick plugin can be used to generate motion in that simulator and can even record the motion to a file, though currently there is no way to play it back.

If you don't have a working 6DOF in one form or the other then I am missing what it is you are trying to do, so perhaps you could explain a little further.

I would like get a file with motor positions for a 6DOF geometry using a controller

I am still not exactly sure what you are trying to do, but it sounds like it is the 6DOF kinematics you may be interested in.

If that is the case then a better option would be something like the Motion Platform Designer software, as it can can output the motors positions and a bunch of other data to a text file: http://www.fly.elise-ng.net/motionplatformdesigner

yes that is what I'm looking for, but I already purchased Motion Platform Designer software.
Unfortunately motion generation is very limited

In that case the best I can do is suggest you connect SimTools to SketchUp and have a play with a 6DOF model and the Joystick plugin, though I am not sure that will really do what you are looking for in terms of the recorded motion file it can produce: http://www.xsimulator.net/community/faq/design-software.114/

Perhaps you could PM @SilentChill and see if he would be willing to let you use the 6DOF SketchUp model he did when doing the planning for his current rig: http://www.xsimulator.net/community/threads/6dof-project-using-12v-dc-motors-mms-and-arduinos.6948/
